In terms of primary weapons, Snake for speedruns or Spur for a casual run. Super Missiles are the best for the bosses. Nemesis is a great weapon to have in the right situation as well, especially when you can have two with Curly. The rest of the weapons might have some use in more situational...

This is probably easily determined using the game's code (as you mentioned), but if I'm basing this off of my own intuition, I would say probably the Super Missile Launcher? I remember it going really fast. Much faster than the regular Missile Launcher, at least. Most other guns have bullets...
