They aren't really easier to level up considering that if you have the Super Missiles, you've had the whole B1 and B3 to level it up, whereas if you get the regular 100 missiles, you only have the tale end of B3, and if you're not speed running, the statue chamber to level up the regular missile...

If a map's dimensions are less than 21x16, then the extra space gets filled with garbage data. Also like Liam said, I do not recommend modding another person's mod, if that's what you're doing. It's generally faux pas to do it without the modder's permission.
