Well if you wanted to use ORG-16 in Cave Story you'd need a hack. OrgFlags can't be read by Cave Story so naturally they will be saved in ORG-16 format. As of right now, there's no hack for Vanilla Cave Story and to be honest you'd have use Clownacy's DLL loader to get the hack to work anyway...
